What about Doom then? Wait, that's too old, but technically every scifi shooter is rehashing that one. However, Halo has story. Seriously, Modern Warfare? Ghost Recon and Operation Flashpoint are MUCH more realistic games.

Of course the award for most realistic game that I have played would have to go to Falcon 4.0: Allied Force. To play the game, you have to learn how to fly the real jet. Most unrealistic is, of course, the Halo series, but that's implied with all science fiction games. I'll also go ahead and note that Bungie stole freely from Larry Niven and David Brin for Halo.
